Did you save first? You can go back to the Autosave before the battle, and do it all over again, but try this: Select another skill, this should replace the Perks you lost in Alteration, then select Alteration again, and see if that clears it up. I experimented with this quite a bit, and by re-iterations of this, I was able to clear all my trees, and get extra Perk Points in the end (I was level 27, but had 35 points to spend!) but only by Savescumming.And again, save before making any game changing decisions like this.

I tried resetting additional trees, selecting other trees, closing and opening the skills window, relogging, trying to spend points in additional trees, all to no avail.' If you have any mods that may conflict with perks reset, definitely disable them. I went through all of my mods and also changed the load order of them to make sure that the Dragonborn patch loaded before other things, so I don't know if it has anything to do with that.


I loaded my save at Apocrypha after doing this and found that my perk points now appear.' I have Unofficial Skyrim, Hearthfire, Dawnguard, and Dragonborn patches installed in that exact load order - the load order suggested by the mod author. I have no other mods installed that should affect perks reset in any way (the only other mod I have installed is The Reserve.)I may try uninstalling all of the Unofficial Skyrim patches to see if that helps.Most likely I'm going to be redoing the entire Miraak fight over. For the fourth time (Miraak bugs caused me to have to do the entire fight three times already.).
Yes it is but not all at the same time. As stated, you can reset the perk points if you have beaten the main questline for the Dragonborn DLC.

You need to spend a dragon soul every time you want to do this and can be helpful if you want to swtich from a warrior to a mage or mage to warrior. There is a nice glitch that allows you to equip nearly infinite amounts of armor. You'll need a follower, a key to a prison, a set of armor (helmet, gauntlets, boots, ring, necklace, ect.) and a medium to high sneak skill with many sneak perks unlocked. Here is a link to a video that will show you how to do it. There are also many hidden chests such as the one in Dawnstar or outside of Solitude.EDIT: There are also chests hidden in Windhelm that require a follower to get.
